The amiibo works on the 3DS version, it just does different stuff.

Does the 3ds version let u use the inventory on the bottom screen like how u can do it on the gamepad in the wii u version?

Yes, the bottom screen does the same thing, and there is a fisher guy who gives you gold for play coins.
